Java Issues on importing LSM 5 (Zeiss 710) files

Hello

We are trying to set up the Omero platform, but it appears to be unable to import files from our microscope, a Zeiss LSM 710. This is the Java error produced:

Could anyone advise us? Is this just a case of waiting for a bug fix or is something wrong at our end?

Upon failure have you already submitted the data file that's causing the problem via the built-in QA system? If we have the file we should be able to help you out. If you want to do this without triggering the error you can do so here:

Well, upon further examination, there seems to be more to this: we can in fact upload the files if there are 3 lsm files in the same directory. If not, they will not import. If there are 3 files then they will usually be sent to the server, but in triplicate: each upload attempt sends all three files!

I have sent two of these files to you via the link. I didn't see the opportunity elsewhere in the Omero.importer client to do so. One is a small test file (2 slices) whereas the other is a full file typical of what we use.

Thanks, we've got the files. I've tested them using Beta 4.2.0 and they seem to import fine. Which version of OMERO are you trying to import these files with?

Thanks for checking. We are running beta 4.2.0 on a Mac Pro, and the clients are similarly the Mac versions. It's a new install, have we configured something incorrectly?

I don't believe so, no. The basic way LSM imports work is that when the LSM files themselves are isolated (in existence without an accompanying MDB file) they are imported as a single LSM dataset. When the MDB file is present, all LSM files referenced in that MDB are imported.

So, in order to reproduce your problem we'll need the MDB file and the LSM files from the folder you're having problems with.

I believe that the newer LSM format doesn't have MDB files associated with it. The older microscope (Zeiss 510) did, and the import does seem to work fine with those, but the newer microscope (Zeiss 710) doesn't generate those files, and is what appears to be causing problems.

Does it seem likely that the importer used is assuming that the .lsm's are of the older type then? I did notice when I uploaded the test files that there were very few Zeiss images amongst the test set, so perhaps this has been overlooked.

It doesn't help that the different versions use the same extension!

The stranger thing again is that I've been able to import all those files you sent with 4.2.0 without trouble. MDB files certainly aren't required and we're not explicitly looking for them other than to recognize their existence and use them if they exist. We have 100's of LSM datasets in the test suite, including many 710 datasets, so I wouldn't say we have bad coverage there.

You said the problem only happens when all three files are in the directory, correct?

If the three files are not being imported together, the the program refuses, giving the above error. If they are imported together then they are imported several times each.
